Lecture 1: Alignments revisited, sparse dynamic programming, invariant technique and its
application to affine gap score computation, sparse multiple alignment using Carrillo & Lipman
technique
Lecture 2: High-throughput sequencing (HTS) overview, HTS analysis fundamentals: Burrows-
Wheeler transform, FM-index, search space pruning, variant calling
Lecture 3: RNA-seq, splice variants, co-linear chaining, transcript expression level prediction by
lasso-regression
Lecture 4: Whole genome alignment, MEMs and MUMs and related algorithms on FM-index
variants, applications to substring kernels for characterizing metagenomics data
